Configuration File Diffenerce and Placement

We are current running glimpse 4.12.6 and webglimpse 1.7.7. I am trying to
understand the different placement of the various configuration files. I
would like to know what are the major difference between the files located
in the webglimpse directory and the archive directory, i.e. what is the
relationship between the not-dot files and dot files?

/apache/htdocs/search/.wgoutput.cfg
and
/opt/webglimpse/dist/wgoutput.cfg

I am assuming the latter is the default config for new archive and the
former is the default config for search archive.

We are having an issue if these files are different then the search have
garbled output after a search. If they are boththe same then there is no
issue.
